How To Secure GitHub MCP
Blog post from NeuralTrust
GitHub MCP is GitHub’s official Model Context Protocol server, enabling AI agents to access and modify repositories, issues, pull requests, workflows, and other GitHub resources according to the permissions of their credentials. Its principal security risk is indirect prompt injection, in which malicious content in public issues, comments, or commits can influence an agent with access to private repositories and write tools to disclose data through public pull requests or other actions. Recommended safeguards include using narrowly scoped fine-grained tokens, per-user OAuth, or GitHub App installations; limiting access to only required repositories and tools; enabling read-only mode where possible; excluding merge, deletion, workflow-triggering, and other high-impact tools; and using lockdown mode to filter some untrusted public content, while recognizing that it is not an authorization boundary. The guide also emphasizes updating self-hosted deployments to at least version 1.1.2 to address known 2026 vulnerabilities, testing configurations with harmless canary scenarios, and monitoring tool traffic through a gateway because GitHub’s audit logs currently record MCP activity only as ordinary API calls. Runtime controls such as prompt-injection detection, secret masking, data-loss prevention, request limits, and per-tool rate limiting can add protection against malicious tool results and exfiltration, particularly for agents that require write access.
